Yes. Multiple user accounts on one Mac, or a second macOS installation on that same Mac, should be able to use the same personal license. Activations are associated with hardware identifiers, so these do not ordinarily represent separate physical Macs.

Activate BetterDisplay in each environment where you use it, with the same purchase details. This includes a macOS installation started from an external drive on the same computer. Each installation keeps its own app settings. Activating one does not copy its display configuration to another.
